We open where we left off, Vaughn trying to explain to Sydney what's happened to her and what's happened in the past 2 years. Syd attacks him, thinking he isn't really Vaughn. Vaughn has to shoot her with a tranquilizer in order to calm her.
Syd wakes up in a CIA hospital. There, Dixon tells her the same as Vaughn and answers none of her questions except that Jack has been in prison- solitary confinement- for over a year for consorting with Irina. Cut to a bad guy named Kingsley shooting a bunch of people on a train, only to get shot himself by Volkov- a former Russian hitman.
Syd wakes up from a nightmare with Weiss by her side. She claims to remember where she was. Marshall welcomes Syd back to the CIA, and he's going to be a daddy. The NSC wants to send Syd on a mission right away, against Dixon's judgment. Syd refuses to do anything until she sees her father.
Jack is in jail and he's looking pretty haggard. She explains that she lied and remembers nothing but it was the only way she'd be able to see him. Jack quickly explains that he knew Sydney was alive and he made a disturbing discovery- but he wasn't able to elaborate.
Cut to the mission in Paris. Syd and Co. are to get a computer chip out of a building. They are ambushed by men from a new evil organization known as the Covenant. One of the bad guys seems to recognize her and stops short of killing Weiss. Weiss later tells her that if she's looking for answers on this mysterious bad guy, she could ask Sloane- who's apparently gone straight. She does, but she doesn't buy that he's good for a second. She attacks Sloane, who explains that when he finally assembled the Rambaldi device, it sent out a simple, one-word message: Peace. Syd doesn't buy a word of it. Sydney goes rogue in order to get find Volkov, who has possession of the microchip. She finds him, kicks his ass, and looks great doing it. Volkov ends up stabbing himself accidentally. Syd takes off in her Ferrari.
Back at CIA HQ's, Syd waltzes right into the office with the chip in her hand. She sys that if Lindsay - an NSC pain-in-the-ass - doesn't release Jack from prison, Sydney will destroy the chip. With a lot of trepidation - and a handheld blowtorch - he agrees. Later, Vaughn and Syd meet up again. Sydney, despite hearing that there was DNA evidence of her death, unjustly chews Vaughn out for not having faith in her. Vaughn looks teary, as it was probably incredibly difficult for him to hear this. She probably has no idea what the man has been through. Jack comes back, looking better and clean-shaven. he and Syd share a sweet hug. Jack shows her video from time within the past two years. Syd sees herself in the video, disguised in a man's office. She has no memory of this. Next thing we see is Syd slicing the man's throat. She gasps!
